When Fred Savage arrives, the film playing is The Body Decayeth, but after the other three boys finish making fun of Cartman, the film showing is Witness To Denial. Also, wasn't that him next to Wendy when Witness To Denial was playing the first time, before he actually arrived?
There are moments when the boys are in the sewer when they actually seem to walk on water (their feet are clearly seen). One of these moments is when they talk to Mr. Garrison, who pops out of the water and later drops down into it again.

The exchange between Kyle and Cartman after Stan and Wendy leave is that of friends who just know that their friend will no longer hang out with them once he or she has found someome to love. Though Stan has been in love with Wendy for a long time, he hasn't committed himself to her, so Cartman, Kyle, and Kenny still have Stan to themselves.
The font used for the title in Witness To Denial is the same one used for the police banner in Chickenfucker.
until every quiet mountain town is like Los Angeles - Funny. For years people kept saying Los Angeles is just a midwestern town writ large. It has no visible skyline like New York has, no real center. Just a bunch of suburbs looking for a downtown.
What are we, the Goonies? - The Goonies is a 1985 movie about a group of underpriviledged kids who are about to lose their housing project. They find a treasure map that promises to solve their problems. The map takes them underground, just as the South Park boys are in this episode. Mr. Garrison snorkeling gives Cartman the feeling that the search for Mr. Hankey is much like a treasure hunt.
Mr. Hankey at the organ spoofs at least one play (Phantom Of The Opera - the Phantom plays the organ by the lake) and one film (20,000 Leagues Under The Sea - Capt. Nemo at the organ).
When the directors are gathered for a screening of A Bunch Of Gay Cowboys Eating Pudding, a set of twin directors (nos. 7 and 9) is with them. Director 9 has another director to his left, and director 7 has Fred Savage to his left. But director 7's voice changes to that of director 9 later on, while Fred Savage's shirt sprouts lapels.
While the film Me and Mr. Hankey plays on the screen, Cartman and Marty are talking. But when Cartman is shown close-up, and also at the beginning of the screening, the person to his left is not Marty. Also, Cartman is wearing shades at the beginning of the screening.
The incomplete sphere of Hollywood Planet (the new Death Star) signals the dream sequence, drawn from The Empire Strikes Back, with Mr. Hankey as Yoda and Kyle as Luke.
The segment beginning with the medic who scoops Mr. Hankey up and ending when Mr. Hankey is revived by Chef's chocolate salty balls comes from E.T., beginning when Elliott's house is quarantined and ending when Elliott unzips E.T. to find him alive and well. Within this segment is the following flashback segment:
The flashback segment where Kyle remembers all he and Mr. Hankey did together is similar to the one in Frosty The Snowman where the kids remember all that Frosty did with them after Frosty melts away.
Cartman's shirts say "Mr. Hankey and Me," but the film is titled Me and Mr. Hankey. Also, the picture on the shirt has a scanned photo of Tom Hanks. Finally, Hanks and Hankey.
I have had enough of you! - In The Search For Spock Capt. Kirk's statement to the Klingon commander Kruge (Christopher Lloyd) when the Genesis planet is about to blow up. Kruge wants Genesis, but Kirk knows it will destroy him. Near the end of their fight Kruge almost falls off a cliff, but grabs Kirk's leg just in time. Kirk wants to help him up, but Kruge wants to throw Kirk off the cliff. Kirk sees this when Kruge pulls Kirk's left foot off the ground. Kirk is forced to sit, then he takes action against Kruge. As he says the line, he kicks Kruge off and sees him fall into the fiery pit.
Whatever Tom said to the cowboy when Stan threw up, we'll never know, though a good guess is, "I don't know."
Mr. Hankey working his magic on the town comes from Fantasia's, "The Sorcerer's Apprentice", with a bit of Twister thrown in.
